Dortmund confirmed the move on their website on Saturday, revealing that the Armenia international expressed his wish to join United in "intensive discussions" with the Bundesliga club.
“This transfer was made on the basis of starting a new challenge. Manchester United made a tremendous offer, which matched the player’s value. Had we rejected it, the player could have moved for free in 2017," said CEO Hans-Joachim Watzke.
Mkhitaryan becomes Jose Mourinho's third signing of the summer, after Eric Bailly and Zlatan Ibrahimovic.
Mkhitaryan becomes the third player sold by the Bundesliga giant following the likes of Mats Hummel and Gundogan, both players sold to Bayern Munich and Manchester City respectively.
The versatile forward, who can play as a winger as well as an attacking midfielder, has scored 104 goals in 298 club games, and has also won 59 caps for his country.
